Abstract [sv]
This project deals with computational studies in the fields of protein synthesis on the ribosome, adaptation of enzymes to different thermal environments, catalytic mechanisms of protein splicing and autoproteolysis and with the development of computational techniques for structure-based ligand design. In the ribosome area we will address the codon reading by tRNAs and its relations to tRNA modifications, the mechanism of activation of the EF-Tu GTPase activity and several problems related to the peptidyl transfer process. We will also explore key issues with regard to translation termination by release factors. The enzyme work will deal both with the structural basis for cold-adaptation, including the origin of the characteristic reaction energetics for such enzymes, and with the role of strain in protein autoproteolysis through internal ester bonds that appears to be a key feature of numerous protein autoprocessing pathways. We will further develop our methodology for quantitative analysis and prediction of receptor-ligand binding affinities and extend these techniques to interactions with RNA.
